how do you deal with big windows which take more than 640x480 ?
for example konqueror preferences...
i cannot resize them to fit the screen and i cannot move them to see what i miss...
any help please?

to move them in order to see what you miss, just press "alt" while moving the mousedev or ts.
in order to resize them.... i wish i know... i love gpsdrive in the desktop mode, but even with :
gpsdrive -s 480 -r 640 ... it doesn't become little enought. so launch it in pda mode ( gpsdrove -M pda) .... here it fit, but i dislike this mode
maybe the only way to resize them is to rtfs, and shape it ?

Or you could use a full-screen window manager - I use ion3 on Debian, which is great once you get used to it. Not sure if you can view all parts of extra-large windows, but it saves on messing around with resizing windows.
