I have a couple directories on my Zaurus, for instance Debian, that have tons and tons of files in them. It seems that the installer, and many other programs like the Image viewer, media player, etc. scan everything on anything. Is there a way to exclude some directories so that it doesn't take 15 minutes everytime I want to play an mp3 or view a picture.

I did not try but you can rename your debroot to be .debroot on your CF/SD card.
This is the normal way to avoid searching.
Downside is the whole .debroot/ is then totally hided from application like image viewer.
NOt sure if you can manually tap into this .debroot/ to view some images under that.
Hope this helps

Yup, simple and effective. Moved debroot to .debroot and now it's wicked fast.
